ABioGram.WGS

Storage, annotation, and analysis of microbial genomic sequences

ABioGram.WGS is software for working with microbial genomic sequences in FASTA format. It supports data storage and organization, searches against reference databases, multilocus sequence typing (MLST), and analysis of microorganism collections.

The application uses ready-to-analyze FASTA files. It does not generate primary sequencing data or assemble sequences from raw reads.

Features

  • Sequence storage. Upload FASTA files and maintain collections and information about the samples being studied.
  • Annotation. Search reference databases for similar sequences and view identified genes and match characteristics.
  • MLST typing. Determine allele profiles, sequence types, and clonal complexes using selected typing schemes.
  • Reference databases. Use available databases and create custom sequence sets.
  • Analytics. Search and filter samples, compare collections, and build tables, charts, timelines, and geographic views.
  • Export. Download sequences, analysis results, and graphics.

How it works

  1. Upload a microbial sequence in FASTA format.
  2. Select a reference database and the type of analysis.
  3. Run the analysis and review the results.
  4. If needed, check the results, create an analytical selection, and export the data.

Intended users

ABioGram.WGS is intended for microbiology and genomics laboratories, research organizations, and specialists working with microbial sequencing results.

Access

The application runs in a web browser. Authorized users can maintain their own collections and work with available reference databases.

FASTA files can also be processed without registration using published databases.

Brief technical description

ABioGram.WGS comprises a database, an API for integration with external systems, a web interface, and background workers for computational tasks. The administrator interface is used to configure the application and manage users and reference databases. The user interface supports data upload, analysis, and review of results.

The application is accessed through a web browser and does not need to be installed on end-user workstations. Cloud hosting can be provided as SaaS. Depending on customer requirements, deployment options include:

  • a prepared virtual-machine image for deployment on the customer’s server;
  • server-based deployment;
  • cloud hosting with access through an internet portal.

The local installation described in the installation guide uses Docker Compose.
